Now as to the floor, the water is coming in the seam for the firewall and running down in a few spots.

In the first 2 pics you can see how part of the lip of the seam has rotted away, this is how the water is getting in. The hole I cut I want to make a removable piece to cover it that will be secured with sheet metal screws, and sealed with blue rtv.
As far as the inside of the cowl, the rest seems solid but I might coat the bottom with POR-15 or something. Then to seal up the lip on the outside, some welding.
Cheap and dirty solution (till I get another mig welder) some silicone on the lip part.
