Polyvinyl Flooring Question

This may be a dumb question; do the shifter boots (tranny and transfer) bolt on over the new flooring or do they wind up covered by it when I lay it down? The truck never had carpeting in it and I haven't been able to get a close enough view on pictures to see for sure. Thanks in advance...

the shift boots go on last after the floor covering is put down. the boots have metal rign that holds them down to the floor hump.
